I’m trying to find an application that would be suitable for the analysis of (a) peptide conjugation analysis and (b) degradation stability of protein.

We have an application showing the separation of BSA monomer, dimer, and trimer, but I believe the molecules in here are too large compared to your analytes..

As you were discussing, if you were to separate conjugated protein from the free peptide, KW-802.5 might be a possibility. Or if your peptide and protein have different pIs GS-320 should work well.
